Before synthesis by the WARP, you must copy the control file (Ultra37K.ctl) to your project folder and rename it to the YourProjectName.ctl.
To be in the safe side, after synthesis, compare the pins number in the control file to the pins number in the report file; if the numbers is the same you can program the device by the ISR software.
If the numbers is different check your Entity and control file.
